I am thinking of buying some approach charts on ebay that are meant for real world aviation. They are official jeppesen approach plates. My question is this: Will the frequencies and numbers work with flight simulator 2004?

They should. I use charts and maps on FS2004 and it works just fine.
Most frequencies on the Jepp charts will be the same as FS9 but not all.You will still need to check the FS9 info to make sure you have the correct frequency.
My Jepp charts are updated every 10 days and one of the common reasons for an update to a particular chart is a radio frequency change. There is no way Microsoft could keep them current without very frequent and costly upgrades to the software.
