Go to Settings -- Realism -- in the Engines box you'll find -- Unlimited Fuel. Put a tick in the checkbox and your annoyances should disappear.

I think there's another way, where you can still experience the excitement of running out of fuel, but without the annoying pop-ups. Not sure exactly where, but there is a selection called "Show Flying Tips." Uncheck that, and you'll lose the pop-ups. You also lose some helpful tips, like "Your altimeter is set incorrectly" and such, but it is more realistic.
