When FSX recognizes a joy stick and you've selected a plane with a yoke, does the yoke disappear from the cockpit(s) view?

No, the yoke or stick in the aircraft view is only what was written into the model of the aircraft during creation of the files, it has nothing to do with which controller you are using.
